What the agent does on a run
- Plan
- Turns your intent into a proposed plan and parameter set. Anything off-default is confirmed by you.
- Execute
- Runs the container through one invocation path. No code paths around it.
- Gate
- Sample QC, pseudoreplication (unit = donor), batch–outcome confounding, multiple testing, power, missing controls.
- Interpret
- Citations, stated uncertainty and a "what this does not show" section.
- Record
- A provenance record a third party can re-run, and a log of every action.
- Escalate
- Scientist review at any point; a credentialed scientist can sign the interpretation.
One scoped agent per pipeline. Fails loudly, never silently. Abstains when evidence is absent.
